It does not seem to work for me though and I dont know 
what I am doing wrong.

Mutt 1.3.28i (2002-03-13) on Debian Woody
I am not sure what format my mailbox is, but it might
be mbox, does that matter?

from my .muttrc...

# Organise folders using threads
folder-hook . set sort=threads

#When unset, Mutt will not collapse a thread if it
#contains any unread messages
set collapse_unread=no

folder-hook . means *all* folders right? This is what 
I want, mutt does not have a problem displaying 
the folders in threads, so I am halfway there at least.

It just seems to have a problem collapsing threads that
have no new mail :-\
