As far as I recall, applications talk to sound servers (jackd, pulseaudio,
esd in ye olde times), which talk to alsa, which talks to the hardware
driver. Jackd and pulseaudio do the same job, and in their default
configuration they can't run side by side because they both grab exclusive
access to audio outputs. What you can do (a quick Google confirms), is
redirect output from pulseaudio into jackd with a "sink" plugin for
pulseaudio.

Mind you this is all theory to me, I've never done this myself, but it
seems like the easiest solution to make everything work together nicely. (I
was also considering that there might be a jackd plugin that emulates the
pulseaudio API, that could be another way to go).
