I've never tried this, but it seems to me that the most likely problem 
would be in the end-of-line characters, but you could run one of the 
many utilities on all of the files you just copied over.  Your files 
would be NTFS in whatever way that makes sense because they were written 
on a NTFS drive (it's not files that are in this format, it's the 
partition itself).  I'm assuming here that Cygwin can write to NTFS 
partitions, because otherwise you couldn't really run it at all if that 
is what your Windows partition was.
