After a bit of deep googling, I found the answer, for those of you 
that might be interested. It's in this bug report of 2 years ago:

Basically, for the directory I want to execute index.cgi, I need to 
use 'Alias' instead of 'ScriptAlias'. Sigh.

I hope they've fixed this in 2.0
